The Brazilian lapped 0.314 of a second quicker than teammate and World Champion Michael Schumacher, who will be seeking a fourth successive Malaysian pole in qualifying later.
Barrichello, who started the season-opening Australian Grand Prix on pole two weeks ago, was well inside the race lap record but his time of one minute 36.974 seconds was slower than Schumacher's 2001 pole of 1:35.220.
McLaren's Kimi Raikkonen, fastest on Friday, was third with a time of 1:37.639 ahead of Colombian Juan Pablo Montoya in a Williams.
The covered grandstands overlooking the pit straight were again largely empty with only a scattering of fans braving the sticky heat on an overcast day made more hazy by forest fires in the Sepang area.
The opening session was incident free, with Germany's Heinz-Harald Frentzen the only driver who failed to set a lap time in his Arrows.
